Cryo-force and computer simulation to quantify adhesion and intra-molecular
properties of spray-deposited single-strand DNA

Cryo-electron microscopy can determine the structure of biological matter in vitrified liquids. However, structure alone is insufficient to understand the function of native and engineered biomolecules. So far, their mechanical properties have mainly been probed at room temperature using tens of pico-newton forces with a resolution limited by thermal fluctuations. Here we combine force spectroscopy and computer simulations in cryogenic conditions to quantify adhesion and intra-molecular properties of spray-deposited single-strand DNA oligomers on Au(111). Sub-nanometer resolution images reveal folding conformations confirmed by simulations. Lifting shows a decay of the measured stiffness with sharp dips every 0.2–0.3 nm associated with the sequential peeling and detachment of single nucleotides. A stiffness of 30–35 N m−1 per stretched repeat unit is deduced in the nano-newton range. This combined study suggests how to better control cryo-force spectroscopy of adsorbed heterogeneous (bio)polymer and to potentially enable single-base recognition in DNA strands only few nanometers long.

Electrospray deposition of structurally complex molecules revealed by atomic
force microscopy .

We use our Molecularspray setup to deposit complex molecular structures in UHV conditions. We investigated by AFM at room temperature and low temperature the formed molecular assemblies on the Au(111) surface. By mean of high resolution AFM with CO functionalized tip we reveal the intact chemical structures of the molecules after the deposition. Alkyl chains interdigitation to form large molecular network is imaged with the HBC6C12 molecule. For the TTF-dyen smaller assemblies directed by hydrogen bonding are observed. By enabling the deposition of similar complex structures in UHV, new molecular assemblies can be obtain.

Donor-Acceptor Properties of a Single-Molecule Altered by On-Surface Complex
Formation.

Electron donor-acceptor molecules are of outstanding interest in molecular electronics and organic solar cells for their intramolecular charge transfer controlled via electrical or optical excitation. The preservation of their electronic character in the ground state upon adsorption on a surface is cardinal for their implementation in such single molecule devices. We investigated by atomic force microscopy and scanning tunneling microscopy a prototypical system consisting of a Pi-conjugated TTF-dppz molecule adsorbed on thin NaCl films on Cu(111). Depending on the adsorption site, the molecule is in a free state or in a bound state. In the latter case the molecule adopts a specific adsorption site leading to the formation of a chelate complex with a single Na+ alkali cation pulled out from the insulating film. By this interaction the charge distribution of the molecule is drastically altered. The chelate complex formation is reversible which allow us to switch between the different states of the molecules.

Thermal control of sequential on-surface transformation of a hydrocarbon
molecule on Cu(111).

Three-step thermally-induced on-surface chemical reaction is demonstrated in this work. With high-resolution atomic force microscopy, we investigate the process in detail from the initial structure to the final produces via direct observation of the molecular structures.

Van der Waals interactions and the limits of isolated atom models at interfaces.

Van der Waals forces are among the weakest, yet most decisive interactions governing condensation and aggregation processes and the phase behavior of atomic and molecular matter. Here, we for the first time presented a paradigmatic measurement of van der Waals interactions represented by the noble gas atom pairs Ar-Xe, Kr-Xe and Xe-Xe with a Xe-functionalized tip of an atomic force microscope at low temperature. Individual rare gas atoms were fixed at node sites of a surface-confined two-dimensional metal-organic framework formed on Cu(111). Systematic force measurements established the depths of the potential curves for Xe-Ar, Xe-Kr and Xe-Xe at 18.1, 26.1 and 35.9 meV, respectively, which is in agreement with the expected trend. However, detailed density functional theory calculations revealed that the adsorption induced charge redistribution strengthened the van der Waals forces by a factor of up to two, thus demonstrating the limits of a purely atomic description of the interaction in these representative systems.

Extended Halogen Bonding between Fully Fluorinated Aromatic Molecules.

We present a study that a detailed chemical structure of a hydrogen bonded supramolecular system is experimentally measured by high-resolution atomic force microscopy and Kelvin probe force microscopy. The measured structure, including bending, rotation, and tilting of the individual molecule, and the hydrogen bonding between two adjacent molecules, can now be in-depth studied by combination of high resolution AFM and density functional theory calculation at atomic-scale.

Extended Halogen Bonding between Fully Fluorinated Aromatic Molecules.

High-resolution force microscopy with a functionalized CO tip of an atomic force microscope allows us to observe the chemical structures of molecules. Here, we study the atomic-scale contact between fully fluorinated aromatic molecules on Ag(111) surface at low temperature and present a strong directional bonding in the C-F···F-C contact. While the σ hole is absent at the cap of F, the scheme of the contact has a high similarity to halogen bonding.

Quantifying the atomic-level mechanics of single long physisorbed molecular chains.

We present a study on in-situ polymerized fluorine chains by pulling individual chains with the tip of an atomic-force microscope at 4.8 K. The measured variations of the force gradient provided detailed insights into the detachment processes of fluorine units and the role of near-incimmensurability with the substrate structure. Extended Frenkel-Kontrova model calculations allow us to estimate the detachment force and desorption energy of the repeat units.

Single-Molecule Rotations Controlled by Localized Force Spectroscopy

STM images are Controlled repositioning of single molecules with a scanning probe microscope is a key step toward understanding their adhesion and frictional properties at the atomic scale. In this work, we applied local mechanical forces at specific areas of the porphyrin structure to induce its rotations on the Cu(111) surface. Three- dimensional force spectroscopy with sub-molecular precision was first employed to chemically recognize the peripheral carbonitrile groups (CN) of the molecule. These extremely small areas (≈100x100 pm2) were then used to attached the AFM tip apex and applied local mechanical forces. In response to these forces, the molecular structure elastically deforms and changes its conformation. Depending on the selection of one of four CN groups, the molecule is either rotated clockwise or counterclockwise in a controlled way. These results emphasize the importance for fundamental studies of mechanical properties and local chemical reactivity of complex molecular structures in order to better understand diffusive processes at the molecular scale. Such systematic studies might also open the way for mechanically driven manipulation techniques or local force- induced chemical reactions (mechano-chemistry) at the atomic scale. This work has been conducted in collaboration with the group of Prof. F. Diederich (ETH Zürich).

3D-force field of single C60 molecules.

In this work, the chemical structure of C60 molecules adsorbed on Cu(111) is resolved by nc-AFM imaging giving a direct and unambiguous observation of their orientations on the surface. Systematic three-dimensional force spectroscopic measurements performed above single C60 molecules reveal that short-range repulsive forcesmost likely originating from Pauli exclusion principle are required to reach such intramolecular resolutions. The detection of site- dependent tip-sample force variations above the buckyball structure is demonstrated at the atomic scale.
